A bell pepper can look flawless on the outside and still surprise you when you cut it open: a handful of seeds are brown, gray, or nearly black. Dark seeds often trigger an immediate “mold” reaction, but darkened seeds and black internal mold are not the same finding.
If the discoloration is limited to a few seeds and the pepper walls are firm, dry, fresh-smelling, and free of fuzzy growth, the seed color can reflect maturity or storage-related decline. Remove the core and seeds and use the pepper. If the black material is growing on the placenta or flesh, or the tissue is wet, soft, slimy, or foul-smelling, treat it as spoilage instead.
Look at what is dark, not just the color
Healthy pepper seeds are generally cream to pale yellow, but some can darken as fruit matures or during the trip from harvest through storage and retail. University of Maryland Extension notes that seed darkening can occur from genetics and environmental conditions without making an otherwise sound pepper unsafe.
The location and texture tell you more than the shade. Three dark seeds sitting in an otherwise clean cavity are a different situation from a black fuzzy patch spreading across the white placenta and inner wall.
Seeds can occasionally begin sprouting inside an overmature pepper as well. That looks unusual but is mainly a maturity phenomenon; the surrounding flesh still needs to be judged separately for firmness, odor and signs of decay.
Internal rot can hide behind a normal-looking skin
Peppers can develop internal mold, including Alternaria-related rot, while the exterior still looks surprisingly good. South Dakota State University Extension describes black internal mold that may develop around seed-bearing tissues.
When you see obvious fuzzy or cottony growth, wet decay, collapsing flesh, slime, or an off odor, do not classify it as harmless seed discoloration. A pepper with clear internal rot is not worth salvaging.
Internal decay is especially important because the visible spot may not show the full affected area. Once multiple surfaces in the cavity are involved, there is no practical household way to map exactly how far the deterioration has spread.
Do you need to cut away the whole pepper?
With dark seeds alone, no. Remove the stem, core, and seeds as you normally would and inspect the walls. Firm, clean flesh can be cooked or eaten raw after normal washing.
USDA guidance does allow small mold spots to be cut generously from firm vegetables such as bell peppers. But an internal mold problem that involves the seed cavity is often difficult to define visually. If growth is spread over the placenta, multiple inner surfaces, or softened tissue, discarding the whole pepper is the simpler choice.
That distinction prevents unnecessary waste without turning every internal discoloration into a salvage project. Seed color by itself is weak evidence; visible fungal growth and damaged flesh are much stronger clues.

Why can the inside change first?
The seed cavity has its own microenvironment, and storage conditions matter. Bell peppers are also susceptible to chilling injury; UC Davis lists seed-cavity discoloration, pitting, softening, and increased decay among possible symptoms after cold stress.
That is why an attractive outer skin is useful but not conclusive. Once the pepper is open, the surrounding texture, moisture, smell, and presence or absence of actual fungal growth are better clues than one dark seed.
If peppers repeatedly show internal problems soon after purchase, storage history may be part of the issue. Keeping them refrigerated but not excessively cold or wet helps preserve quality, though no home-storage method can reverse damage that occurred before purchase.

A few black pepper seeds do not automatically mean the pepper is bad. Dark seeds plus normal, firm flesh can be trimmed away. Black growth plus wet rot, slime, softness, or an off smell is a different problem and calls for discarding the pepper.
